With the new update to the 3.5.1 theme, the changes I had placed in header.php with respect to Google Tag Manager and Google Analytics, were deleted. How could it not be deleted when I update the theme?

You have to use the child theme to preserve those changes.

In this case I already have the child theme, but this is only configuring for “style.css”. Would you do this for the “header.php pages or all pages”?
You have to copy the theme theme file onto child theme directory that you have edited.
