Hi,
On the homepage, the woocommerce categories module is excluding some of my products from both/all categories, why are there not multiple pages showing all products from the categories that are chosen? How can I fix this?

Thank you for your question.
To display all products, please increase Limit option value of Woo Recent Products content element as shown in the attached screenshot.

I adjusted the item per page in appearance/themesettings/woocoommerce… it doesn’t seem to fix it… where is your screen shot taken?

You are changing it in the wrong place.
You have to edit your site home page and will see Woo Recent Products content element. In Woo Recent Products content element settings you will find Limit option.
