Just delete and reinstall it.

Just delete WP Bakery Page Builder plugin and reinstall it from the admin menu Appearance -> Install Plugins
I deleted it from the backend, installed as you wrote and I still have the message in PLUGINS page that there’s new vesion available. So nothing changed really.
Solution for this topic
We update the plugin with every new theme version. In this case you can just delete old plugin version and reinstall latest plugin version bundled with theme.
Current theme version contains wpbakery plugin version 5.4.5 bundled with theme so the latest plugin version will be updated in the future version of theme releases shortly.
