So if I add the portfolio to the homepage and choose the categories under the settings, these setting save, but are ignored. All categories are shown in the Portfolio menu not just the ones I want to include.

I hope you are well today and thanks for posting here.
I could confirm the issue on my test site therefore notified the theme developer about this so that it will be fixed.
The issue will be fixed ASAP.
In the meanwhile we can resolve the issue by hiding categories using CSS code.
Could you please share me the page URL from your site where it is displaying and tell me which categories you want to hide so that i can help you to hide it?
