You can try resolving it by adding the following CSS code in the Custom CSS code option of your theme on the below path.
Admin Area -> Appearance -> Theme Settings -> Custom Code -> CSS Code

The sale percentage is only displayed on the sale badge when the sale discount is greater than 25% and it seems for some of your products it is less therefore it is not displaying.
You can achieve it by adding the following CSS code in the Custom CSS code option of your theme on the below path.
Admin Area -> Appearance -> Theme Settings -> Custom Code -> CSS Code

It means your website is having problem installing or updating the theme so please contact your web host to resolve it.
but can i just override the files from this zip through ssh to the theme directory?

You are using larger logo image on your website, therefore, it is displaying large so please change the image to the smaller size in the theme Header settings.
