It is possible that one of the plugins that give our theme options isn’t installed and therefore shows a 404 page.
Please check if the Redux Framework plugin is installed and activated.

Oh, it seems that you had a boxed layout option enabled inside the Gillion settings. We disabled it and updated the theme. Now it seems just fine

We managed to access your website and tried to add a picture to one of the portfolio projects and it seems to work fine. Maybe we did something different?
Also, the front-end portfolio projects could be missing due to the fact that there were no featured images added (the first issue).

Yes, that is the correct place.
If we understood it correctly you only need to hide the search icon now. You can do it at the bottom of the Navigation tab (when the Header tab is selected at the top). There should be a Hide Search Bar checkbox.
