Refux framework mostly controls just the theme and page options that will be very similar after the upgrade.
If you still have the Unyson page builder content, then unfortunately you will need to leave the Unyson plugin active as this will work for the users who don’t use it anymore and instead uses the WPBakery page builder plugin.

If you mean regarding the license key, then there is no need to activate it as it is covered by the theme extended license and should work just fine without it.

In most cases, the SEO optimization plugin is the one doing that.
Maybe you can disable it for a moment and see if the issue goes away. If, yes then you will need to adjust the SEO optimization plugin options.
